Yes the picture that you posted with the pebble and dark grout is what mine should look like. That is the color I was going for but only get when its wet.. I haven't used my shower yet nor will I until this is fixed.

I've done one river rock shower floor so I'm far from an expert. I carefully rolled sealant on prior to grouting with the idea it would allow easier grout cleanup. I ultimately had to carefully clean the grout from the rock using a toothbrush, small scrubber sponge, and muriatic acid taking all the usual precautions to clean up the rock.

So my contractor got back to me the next morning and one of his guys come back and scrub the stones and he also repaired some of the grout and added some to spots that I found holes then wiped it down. An hour after he left a grout haze started appearing so I started wiping it down and careful where he applied new grout and it looked so much better.
He came today to put Aqua mix on it and before he left I pointed out I see light spots where It did not look like any sealer was on, he said its drying so it will appear that way. I also asked him if he was going to wipe the excess off all the Aqua mix videos say that he said no they use this product all the time and this is the way it is done.
He did not do a second coat. It has been 8 hours since he applied it and of course the spots I pointed out to him still look like they do not have sealer. I cant have him come back because I will probably throw something at him so Can I apply a second coat myself just in the grout with a small paint brush?

I've read some sealers will darken a bit giving the wet look color to the grout and others penetrate but don't change the color of the grout. Maybe he used a penetrating sealer?
He brought it by, it was the grout enhancer sealer so I told him I will do it myself I have put some on the grout only with a small brush and it looks so much better, it darkened it up and now is matching the grout on the walls.
